This sounds very odd, but I've got a few more suggestions:

Is the ownership and permissions set correctly for the .slrnrc file?
Also, did you try running slrn with the -C option.

Can you see evidence of slrn using the .slrnrc file in other ways besides
color, or is it being ignored completely (do other .slrnrc settings have
effect)? When you start slrn, what are the first messages that are
displayed? Mine look like this:

Reading startup file /usr/lib/slrn/slrn.rc.
Reading startup file /home/kalyx/.slrnrc.

I'd try deleting the .slrnrc file, and then starting slrn again to
regenerate it (hopefully correctly), perhaps somewhere along the line it
has become corrupt.

If that didn't work, I'd try editing the /usr/lib/slrn/slrn.rc file to see
if that had effect. 

After that I'd try specifying the init file with the -i option (see slrn
--help)

If none of that worked, I'd grab the latest version and upgrade or
re-install slrn.
