Firstly i must say it looks like you have poor taste to even want to do
something like have windows above linux, anyway, its your computer.
Providing you set jumper settings on both drives correctly and
providing that linux sees the 2 drives at bootime, check with 'dmesg',
then you need to somehow cheange the /etc/fstab file to reflect to
/dev/hdbX instead of /dev/hdaX for you partitions.
Futher more you need to edit /etc/lilo.conf and cheange all settings from
/dev/hda to /dev/hdb not only global but root= options as well.
