Have you tried doing rmmod usbhid modprobe usbhid when the mouse doesn't respond, instead of unplugging it? What happens if you leave the mouse unplugged while you boot (for example, if you unplug the mouse when you get home from work, before turning the computer on) and then plug it in afterward? >From your description it sounds like the mouse needs some time to "warm up" after a cold boot.
