This sounds like an issue with the "gnome-settings-daemon" process not recognizing the pad device on startup. I would file a bug at the GNOME bugzilla[1] to see if anyone there can help track down the cause. Based on your description, I assume that if you connect the Companion as an external tablet to another computer (running Linux & GNOME) that GNOME works properly? I wonder if this also affects the first-generation Cintiq Companion...
