I do have a lib_dir that points to /usr/lib in my ~/.lives file, and having uninstalled and subsequently rebuilt the LiVES source from svn, I do see that a directory was created called /usr/lib/lives, which contains the plugins directory, including encoders/ and decoders/. I also notice the line of output you mentioned from ./configure:
