mutt's threading has been upgraded recentlyish and contains some rather cool features. IMO, a really good way to run a mailing list archive is to have a person that is responsible for breaking and linking threads, and this edited inbox is used for archive generation. Mutt can break/link threads (e.g. # breaks a thread) which allows workarounds for MS in-reply-to: brokenness, and people with threaded clients starting new threads by replying to old ones (grrr).
