I'm thinking that GDM might be messing around there.  Possibly it got 
updated and does something different now.

I'd look through the scripts in /etc/X11/gdm,  perhaps one of them is 
causing those files to be removed on logout.  PostSession/Default is the 
first one I'd look at.
