This is a difficult problem, mentionned in reLyX bugs list. I'm not
sure it will be fixed soon.

Did you try to select with keyboard?

It would certainly be useful, but means work. In the meantime, you can
do search/replace on the .lyx file, which is not worse than the latex
file...

In fact the problem is not to change cut/paste, but rather to add
multi-window capability to LyX. This is planned (and KLyX can do it;
and the old LyX development branch had a beginning of this). Much of
the work done currently is to ease the introduction of this kind of
feature.
