I found some time to investigate the problems with the insertion of the path_prefix entry. As a result, I've squashed the numerous bugs in lyx_configure.C. At the very least, the new version should give us an informative error message, albeit one that's output to console for now.

Jean-Marc, if you're OK, I'll also commit a part of this patch to the 1.3 branch; lyx_configure.C is compiled into a .dll and it would be nice to use the same one for both the 1.3 and 1.4 installers.
