OK, then maybe LyX's parsing goes wrong on Windows. Can you run LyX with -dbg latex? You can either start LyX from a terminal (lyx -dbg latex) or open View > View Messages in LyX and select "LaTeX generation/execution" from the list of "Selected" debug messages in Settings.
