Ah, it seems the command doesn't work in a grid view, but does in a list view. Thanks for the help.

Then move to the next table on the right which contains the list of Apps in your library. Highlight the one to delete and press Command+Backspace or just backspace (Delete). You will be prompted to delete it or keep the file. When your iPhone is synced next time the app will be gone.
