Are you actually seeing behavior related to these, or just seeing things in the 
logs?

For example, I do see these sorts of errors when a non-sandboxed app tries to 
do something, but I only see the error in the Console, I do not notice anything 
otherwise.

That makes sense, Perian hasn't been updated for the sandbox and won't be.

But most messages in Console are informational, and you shouldn't be freaking 
out because the word 'deny' is in the message.

I see a few of those. THey seem to be, again, informational. Basically the 
system is saying "Hey, an app spent more than a send throttled, so we are going 
to override the app and allow the rest of the system access to the UI.

Seems like a good thing to me.

iPhoto was throttled for over 17 seconds, probably in updating the library. 
Again, this is informational, not an error.

Then stop reading Console logs because it will only make you more frustrated.
