None of this sounds remotely familiar. Mail / Preferences / Viewing has a checkbox for "Use classic layout." Maybe that will solve your problem. Mind you, what you are describing is NOT the recognized behavior of the "new" layout, but perhaps changing layouts will circumvent whatever it is that is causing your problem.
