I think David's suggestion would be more sane, as packages don't have
to be changed
(Debian packages normally install into /usr, so that's already
standard and works well).

Bootscripts could check for the existence of symlinks in /usr, and if
they are not there,
simply create them (there should be about 6 subdirectories in /usr
according to [1]).

Would that really be a problem? Using /opt just seems wrong and
nonstandard, sorry :/
