No idea if this adds anything, but I’m noticing (again) more emails in
my Apple Mail inbox that I’ve deleted from Mailmate, which means that
it’s not syncronizing again.

I believe all of your problems are related to the issue you had with
moving a hierarchy of mailboxes. I'll contact you off list when I've
