Yep, that's a bug indeed.
I have created an entry describing the bug in our bug tracker:

I will update the status of the bug in the tracker when it gets fixed, 
which should be soon since this sounds like a pretty nasty one, and 
because it's a regression against 1.3.0.

In the meantime, the best advice I can give is to use version 1.3.0 to 
construct alignments when .backbone files are required.
The progressiveMauve algorithm in version 2.0.0 can still be used to 
generate backbone data.
