Is thy injection pump sucking air? Might want to put the supply hose in a can of purge or fuel and see if that fixes it. If not, maybe crack loose the high pressure lines at the injectors one at a time to bleed the air out. If bleeding the lines doesn't help, at least you will know which cylinders make power.
