Those nipples are not just connectors, there is also a restrictor in there. You may now be getting too much vacuum to your transmission. If your shifts get too soft that would be an indication. Or perhaps you have a small leak somewhere else and the now higher vacuum flow is compensating. If everything else is working properly, you should not need to drill out the restrictors.
