Yes, the DMSO will come out and yes, the peptide will probably precipitate again. With that sort of volume, you probably want to use commercial dialysing equipment, e.g. Slide-A-lyser from Pierce or the like. You could also try to float the membrane on the surface of the buffer, and spot your solution onto it in a small drop. However, recovery requires a steady hand and some practice.

What I would do instead, however, is to have the peptide in a high concentration stock solution in DMSO and dilute that into my assay so that the final DMSO concentration is, say, 1%. That does not affect most bio-assays, and obviously, I would include 1% DMSO in my controlls too.
