sounds like a window scaling problem as described in:
http://inodes.org/blog/2006/09/06/tcp-window-scaling-and-kernel-2617/

there have been some very opinionated mail on LKML about it
(they had the same problem mit linux kernel 2.6.17+)
(about striping the scaling factor ..
 .. or ignoring it when calculation windows)
though i am not able to find it now
