Andrea,

Dryden and Mardia (1998) discuss the superimposition of configurations
of unlabelled points (pp. 303-305). Essentially, optimal superimposition
is achieved by obtaining the minimal Procrustes distances among objects,
after translation, rotation, and scale, as well as permuting all
landmark labels.

I am not aware of any software implementing the approach, though the
procedure is straightforward.

Dear morphometricians,
please, any suggestion about software for geometric morphometric analyses
of shapes without labelled landmarks? I mean something like potato chips
outlines, where there is no single 'homologous' landmark. I seem to
remember that there are methods for the analysis of outlines that, with
some limitations, can be used for this, and also extensions of
superimposition methods for unlabelled landmarks, but I know very little
about it and nothing on software availability.
