 I can't reproduce your situation.

 In the gmail web interface I have the following settings:

 When I mark a message in IMAP as deleted: => Auto-Expunge off - Wait for
 the client to update the server.

 When a message is marked as deleted and expunged from the last visible
 IMAP folder: => Move the message to the Trash

 Case #1: 'd'elete a message from INBOX, followed by $ (sync)

 Message is no longer visible in INBOX, but does appear in "=[Gmail]/All
 Mail".  This matches the gmail help description, because that message
 really has two tags: INBOX and "All Mail".

 Now I go to "=[Gmail]/All Mail" and delete the same message again,
 followed by a sync.  Now the message no longer appears in "All Mail".  But
 if I go to '=[Gmail]/Trash" the message is there as expected.

 Case #2: 's'ave the message in INBOX to =[Gmail]/Trash

 As expected, after the $ (sync), the message does not appear in INBOX or
 "=[Gmail]/All Mail", but does appear in =[Gmail]/Trash

 If your experience differs, you will need to describe in much more detail
 exactly what you are doing, and what your settings are.
