I've had this problem for a long time. I solved it by simply setting
"set save_empty" in my .muttrc, that is to keep the empty mailbox files
so that the timestamps behave "correctly" when new mail is added again.
This is admittedly just a work-around, not a fix.
Then again, all of my incoming folders are maildirs now, so I don't
suffer from the problem so much anymore.
