The transcode job is on the wiki, and it does include some basic instructions 
for setting it up as a automatic job.

Try playing the troublesome content on a real PC with mplayer and see what 
mplayer reports the audio as.   Also I would suggest upgrading to the nightly 
build as it works a lot better than the last release.  If mplayer reports it as 
being AC3, then that would be the reason, if it reports it as mp3 then it 
should 
be in sync on the nightly build.
