upgrade mysql 3.23.58 to 4.1

I have on my system, Fedora core 3, MySql  3.23.58
Working with wikipedia database I get one error an one advise to upgrade 
to Mysql 4.xx
Can I have old mySQL and the new one on my system?
It is necessary to recreate databases and reload the data?
What other kind of problem is suppose to find on my way during upgrade?
