I could be mistaken, but I think swapping HDs will screw things up for at least Linux. It'll be looking to boot from hda, but will find Winsux and cause a kernel panic or something like that.
There's probably a way around it, but I couldn't tell you what at the moment. fstab would have to be changed, lilo would too. It would definitely be a rescue operation.
