a quick google says in the skype config you can set it to a particular port 25000-40000 to use. So set it and then you should be able to go from there.

How do I permit it to pass through the ISA firewall ? Currently, only approved sites are allowed to be accessed , so that I have to explicitly allow it to work. But the recomendations in skype´s site, and on some forums, are to allow all traffic from that machine to and from the internet, and things like that, and I wouldn´t like to do this. Is there a way to make skype behave like a serious software, or due to it´s inheritance from a p2p file sharing tool it just cannot be made to work like this?
