I've never used Skype in my life, but http://www.google.com/search?q=skype+firewall immediately found http://www.skype.com/help/guides/firewalls/ which led me to http://www.skype.com/security/business/ which has Group Policy templates, MSI files, deployment information, and administrator's guide which mentions settings which claim to restrict the program to using only ports you define.
