--list-public-keys shall not list private keys (or the command would not named differently). I guess you are talking about RSA keys here. Are you sure you don't mean "derived from certificates"? pkcs15-tool lists the keys wihich are present in the PuKDF or "put there" by PKCS#15 emulation.
