Use a revision control system like Perforce or CVS.  Obviously the
more local changes you have the more difficult this becomes, so you
should make the effort to contribute your local changes back to
OpenSSL.

Something a lot of companies don't realise about open source software
is that you can ease your maintenance burden by contributing your code
back to the maintainers.  Everyone wins: you spend less time keeping
your code in sync with theirs, and they get contributions to the
project.
