It's the OS that operates the port, so that's not the problem since it works OK in the IDE. Maybe you are sending something to the arduino right at startup? This causes the arduino to appear to freeze, as it's triggered the bootloader which is now waiting for you to upload a program to it. Also, you can send the [info( message to [comport] to get a status report via its right outlet.
