If you are going to be working with PDF's for print production, it is imperative that you purchase Enfocus' Pitstop Professional, a plug-in to Acrobat. It will allow you to make the corrections you have described above, as well as numerous other edits to PDF's to obtain satisfactory output results.

If you must use a page layout program to achieve color separations from composite PDF's, you will have more flexibility, as far as import options, using InDesign.
