Problem is that 6 won't open 5's indexes and 5 won't open 6's.
Acrobat 6 for Windows WILL open Acrobat 5 indices! It is ONLY Acrobat 6 for Mac OS that can't open an Acrobat 5 index - but then Acrobat 5 for Mac OS X can't open up an Acrobat 5 index either.
But you are correct that 5 won't open up 6.
Is there a way of opening the correct index depending on what version of Reader is being used to read the pdf?
If you are using JavaScript to open the indices, sure.
While I am at it, is there a way of disabling the warning that comes up when a user opens a 6.0 generated pdf in a lower version?
Sure, "downgrade" the PDF to a lower version using the new "PDF Optimizer" feature of Acrobat 6.
