Because every time I've seen the messages that you describe, that was the reason - poorly created PDF files. There are LOTS of ways to create PDF files that Acrobat will read in, but that is in violation of the spec. And Acrobat tightens its belt a bit with each version.
This is one of the biggest issues we are addressing on the PDF/A standards committee - making sure that it will not be possible to create a PDF/A file that is ambiguous to the specification!

By the time that Enfocus PitStop sees the file it has already been "fixed" by Acrobat. PitStop is a content preflighter NOT a PDF structure verification tool.
Please can you recommend some other tool to pre-test PDF files, other than Acrobat itself of course.
Grab one of the open source PDF readers (Xpdf, iText, etc.) and attempt to open the PDF and step through the PDF parser in the debugger and see what it does.
