I usually keep like minded components together. For instance, in the
past I have used Protel's schematic editor for, among other things,
hydraulics layout. As such, I created a hydraulics library, including
virutally every permutation of hydraulic component I could think
of...The library database contains one library, called surprisingly
enough, "hydraulics".

I have other library databases containing several related libraries.
It's up to you.

The short naswer is yes, a spearate database containing library(s) is
the method. Exactly in the same manner as the libraries shipped with
P99SE...
