WFS is the way to go if you are using a version control system. The Jet databases are evil bloated things :)

Does anyone know if this is easier with 2004 than 99SE? I think we'd look at 2004 if it would help us with this but it also depends how many other new techniques etc we'd have to learn and if the upgrade is worthwhile.

DXP2004 uses a flat Windows file system structure to store its files by default, (similar to 99SE with WFS) so you can use any VCS. We are using Subversion with excellent results.

There is a significant learning curve to migrate from 99SE to 2004, however I have forced myself to stick with it and I now find I would not willingly go back to 99SE. There are still things about 2004 that I don't like, such as the unhelp system, and the amount of functionality that is biased towards FPGA design. However there are many more powerful features that can be quite productive. It is also quite stable, I have only had 1 crash in more than 12 months of use, and that did not result in any corrupted files.
