As I remember it the theory was that by running a marker pen round the edge of 
a CD, the internal reflections of the laser within the disc were somehow 
affected and this reduced the bit error rate.  This in turn reduced the amount 
of error correction needed and thus gave better sound.  Green has something to 
do with the laser wavelengths used but my knowledge of historical Hi-Fi myths 
doesn't go into that much detail!
