I think most of us should've picked up on the point made by the news
releases that the security vulnerabilities in NT that allowed the systems to
be compromised in the first place were well known ones (some pretty old) for
which MS has fixes readily available off of their website.

So, at fault here is not the OS, but the doofii the sites in question have
posing as sysadmins.  If you're going to be handling credit card
transactions off your site, then at the very least you should ensure that
you're up to date with all the security concerns and fixes for same for your
system, jeez.
