Imagine I take two different clips and overlap them by a number of seconds... then the default transition effect might be to fade one out, and fade the other in during the crossover (ie, cross fade)... but any number of effects could be imagined.... imagine 2 layers where the top one shrinks or rotates off the screen like the various "close window" animations in compiz, one layer might push the other off the screen, or slide over the top of it... there are a great many possibilities.
