Er, I think you meant to say "windows are managed by Activities in 4.6"? Anyhow, to elaborate on what I think you meant, you can use the "Activities" submenu on the window title menu to change the activity associations. Most applications behave quite nicely. One notable exception is Firefox; if you have Firefox windows in different activities, when Firefox is restarted (say, after all of those activities have been stopped and then started again), all of the windows will open in one activity.
