They should still be lossless up to the AppleTV.

What happens is that iPeng will decode your FLAC to PCM, then the iPhone
will encode the stream as ALAC (another lossless format) and stream it
to the AppleTV. You do _not_ have to set the volume to 100% for this
step to be lossless since iPeng does _not_ do digital volume control
(unlike the Squeezeboxes), the volume information will be sent to the
AppleTV along with the lossless stream.

The 48kHz thing is due to the AppleTV's HDMI output which only supports
48kHz so this is the point where the bit-perfectness of course gets lost
but you don't have any lossless encoding involved anywhere.

If you stream sample rates higher tha 48kHz, the situation is a bit
different, then the iPhone or iPad will re-sample the stream to 48kHz
prior to streaming to the AppleTV, the actual stream will again be
lossless, still no lossy encoders involved.
