Once decoded all audio stream produce a PCM satream of 44.1Khz/16 or
48Khz/16bit which have the same number of sample per sec and each samepl
is the same - lower speed audio stream just have higher compression
(i.e. audio quality is reduced but once decompressed still the same same
number of sample per sec is needed to play) 
So the problem is probably compression of PCM stream into Flac. 

The compression level determines how much processing is done and it may
default to 5  - you could edit the custom-convert.conf file in PlayHLS
plugin directory ans make the following change shown in red which is a
low level of compression (i.e. low level of processing).  I can't test
this at the moment.
