Jake... Having done some plastic welding in my younger years *8^) I don't think that what you propose would affect the structural integrity of the case, assuming you have properly welded the plexi to the polyu (?) case and that you I'd want to check first that you can get a proper weld between dissimilar plastics.
The other issue is, of course, where to get a sufficiently nice Apple logo that would even look nice.
