The index file, in Index Templates, is used to create the 'thumbnail'
view, while the other is used for the large image view when you click a
thumbnail.
You have to edit the basic template, as the default template is
hard-coded; i.e. you don't actually have access to the default template.
Once you've edited the basic template, you'll need to use that to
generate the HTML.
It won't look the same as the default, but is still fairly nice, IMHO.
You could--of course--just use your edited, basic template for the
thumbnails, then the default for the images seeing as that doesn't have
the logo.

Have you actually created the image file 'your_logo.gif' and placed it
in both the assets folder?
iView>plug-ins>HTML Templates>Index Templates>assets
iView>plug-ins>HTML Templates>Media Templates>assets
When iView creates the site it copies this from the assets folder into
the target folder, and chokes if it can't find it.
If I didn't make it clear, you replace 'http://www.youraddress.com' in
my example with your actual website address, and 'your_logo.gif' with
your actual logo file. :)
If you get into real trouble, or want a custom template knocking up for
a minimum charge, contact me offlist, as this is getting fairly
off-topic.
