1. ISMB BioOnt Workshop whose proceedings will be published in a supplement issue of BMC Bioinformatics (is there a publication cost?)
My understanding of this from the web site: http://bio-ontologies.man.ac.uk/is that only a subset of papers are choosen to be published in BMC Bioinformatics.
