They are all in mysql I renamed the vpasswd file to something else and tried to login as the postpaster but it gave invalid login which suggests to me that its not reading from mysql. Also it only shows 1 out 2152 mail boxes

Can you log in as postmaster for any domains? Did you originally run as CDB, and then use vconvert to convert to MySQL? Do you still have vpasswd files for any of your domains?
