Last year I lost some tags in Ogg Vorbis files (the same tagging system is used by FLAC), and I believe MM was responsible. If I had multiple instances of a tag (eg two ARTIST tags for a duet or collaboration) then only the first was retained; the others disappeared. I think this only affected ARTIST, ALBUM, TITLE, TRACKNUMBER and YEAR (and maybe DATE; I didn't use that).
I think it was MM because, apart from the fact it was the only utility to touch my tags after I created them, the affected files listed one each of the stripped tags followed by the MM-specific tags, then everything else. I informed MM of the bug, but I don't know if they've looked into it; they may well have done. I don't mean to scare you away from an undoubtedly useful piece of software, but beware of tagging problems.
