So I think I have narrowed this down to a strange slimserver/squeezebox bug. I was using a directory name with two sets of parentheses in it, as in "(Side B) (AC3)". In attempting to root out the problem, I inadvertently found that eliminating one set of parentheses in the directory name righted the problem. It seems that when there are two sets of parentheses there, the FLAC decode is slightly screwed up. This doesn't matter for regular SPDIF but for AC3/SPDIF the receiver can no longer decode the stream.
