if you are happy using CDex to rip your CDs then you could always use a different tagger to write the meta data to FLAC files. I use Tag&Rename as i like the interface (other free alternatives are also good so i'm told). These can write tag info based on file and folder names. You can also get additional information from other resources, such as Amazon (for album art) or MusicBrainz
If you are going to put the effort in to re-rip everything anyway, you might want to make sure you are getting the best rips possible. Have a look at EAC. It isn't the easiest program to use, but it is very powerful and a very accurate ripper if set up right.
