It will depend what format you're encoding to. The LAME MP3 encoder seems to insert RG tags in a non-standard way that SC and most other software won't recognize. But the FLAC encoder with the --replay-gain switch works fine except that it won't add album gain unless you batch-encode a whole album at a time.
